I do not understand, does this product has two prices? Which price you are expecting to update? As per your import file product with sku 465 has to be updated with product_price 16000. The query in debug log shows that the product price has been updated. Can you explain your issue?

Something just comes to mind, before applying the last patch you ran the import and new prices were created, were those prices deleted? May be the product has those leftover price entries and the new import is updating the first found price. Can you clean up the price and try doing the import again?
