I used in VM 2 for shops the native variants plugin with stock to handle size and color attribute.
Now VM 3 uses a new plugin for that.
I guess the new plugin you are talking about in VM 3 is multi variant plugin. Please have a look at
import multi variant custom field document to know on importing products with multi variants fields.
Can I export my old table with CSVI and import it somehow to VM3?
I just want to upgrade de shop.
You can export the product, product_parent, size and color fields from your old VM 2 and make the import file for multi variants as described in the above linked document. That should help you to import your custom fields to VM3.
Additionally you can also use
Stockable variant to import your size and color custom fields.
