Is there no way to export in increments like you can do on import overrides?

As of now batch exports is not possible but this is a feature which is in our todo list and will be included in future.

Or Can you advise of what to set the system override settings to?

Overriding system limits will work only when you have a VPS or Dedicated server. One other option is to run the export as a cron job using command line. Can you try Setting the export as a cron job and check if it works?

Ive tried - 1-1000 and this is fine - but anything over 50,000 and Im running into trouble.

Status message: Internal Server Error

It is possible that your server has hit its limits when doing the export of 300,000 products. Can you try the export with 1000 products and check how it goes? To set the export limit, in your export template on File tab set From and To values to range from 1 to 1000 and run the export. Check if export works without any errors.

What is the type of custom field you have? If it is a String custom field what you can do is add this custom field as a export field and using CSVI Skip rule create a rule which will skip the rows for which the custom field value is empty. Apply this rule on your custom field and run the export.
