Well I cannot reproduce your issue of not indexing the CF4All custom fields. I have created a custom field on the demo site called Material, ran the update of available fields and the field is available after that. Is the plugin enabled?
From what Max / Milbo wrote, it looks like he wants to keep dragging all the old backward compatibility with him.
As you are aware, I am in the chats as well and not sure what to think of it really.
Colloquially speaking, it feels like trying to resurrect a corpse on Joomla 6 instead of making a real step forward.
So, practically: if you had to choose today, which one would you recommend as a future-proof Joomla shop system — Phoca Cart or HikaShop?
This is going to depend on the requirements for the shop. Both I feel are cluttered in terms of UI but that might be because they offer so much flexibility. I have dealt more with HikaShop than with Phoca Cart so I can´t fully speak to the stability and flexibility of Phoca Cart. The one thing I do think that HikaShop has over other shops is the support you pay for. Again, I have no experience with the support of Phoca Cart either but paying for a product carries the responsibility of giving support. I know the people behind HikaShop do give proper support.
Now having said all that, I am also very curious as to where J2Commerce is going. This is looking better every time I look at it. Brian Teeman recently wrote an article in the Joomla Community Magazine:

In my personal opinion if you have to choose now, I would choose HikaShop simply because it works decent and they provide proper support.
