I'm trying to fix a problem where <hr id="system-readmore"> tag is being added at the beginning of every single article, which is causing problems with filtering dynamic content.

How can I ensure my import does not include this?
I have left 'introtext' blank, and in another case not even included it in the import headers, and still seems to add the read more.

Hello,
Do you have this <hr id="system-readmore"> tag in introtext field content and you want to remove it with import? If yes, use RO CSVI Multi replace rule and Find and Replace operation to look for <hr id="system-readmore"> and replace with empty. Apply the rule on the introtext field and run the import. See if that fixes the problem.
